While Mikhail Bakunin was being held prisoner by Sayid, Locke, Kate and Danielle, he mentions that he was first brought to the island on the submarine. He goes on to add that there is an underwater beacon that helps aid the navigation of the submarine.
After Locke, Kate, Sayid and Rousseau arrived at the Barracks, Locke went to Ben's home and held him hostage, requesting to know the location of the submarine. Locke told Ben's daughter, Alex, to retrieve Sayid's pack for him, and to bring it back. Ben realized that Locke was planning to destroy the submarine, using the C-4 that he obtained from the Flame Station. Ben attempted to divert Locke from destroying the sub by claiming that it would unbalance the society of the Others, and that he would be finished with his people. Ben explained that he made a deal with Jack and that in less than an hour he would be leaving the island on the submarine. He also claimed that they have been unable to communicate with the outside world ever since the electromagnetic anomaly, and that when the submarine would not be able to return after it left.
Undeterred from his plan, Locke and headed to the submarine and planted the C-4, and just as Tom, Juliet, Jack and Ryan arrived to the dock. The C-4 detonated before their eyes, destroying the submarine.
